DHCP IP Version 6 and Version 4 Issues

I have been investigating an issue with Remote Assistance within my company for the past several days an i think i have narrowed it down to the DNS server.

The DNS Server seems to have an IP version 4 address and an IP version 6 address. when you ping the device the DNS returns an IP Version 6 address.

When i remove this addreess from the server the Remote assistance starts working again. my networking guys tell me that they do not rout IPv6 over the wide area network, however they do over a local area network.

my guess here is that a local DC is registering the IP Version 6 address in its DNS and then replicating itself to all my other DC's causing computers to try and communicate using IPv6

So i am thinking that i need to switch all the computers to Prefer IPV4 over IPv6.

Is there any potential problems in inacting IPv4 over IPv6 over a the entire environment?

Environment Setup:

49 Domain Controllers in mixed mode between 2003 / 2008 and 2012.

16000 computer's give or take 1000.

SCCM 2007.

Orchestrator

Exchange 2007 + 2010.
